MicroSeq16S Upgrade — reproducible microbiome pipeline
Methodological update and optimization of a bioinformatic pipeline for microbiome analysis in patients with systemic autoimmune diseases.

Problem
Microbiome analysis in systemic autoimmune disease demands high-resolution profiling, but existing workflows were hard to reproduce and lacked contamination control and functional interpretation.
Approach
Developed and optimized an automated Snakemake-based workflow integrating QIIME2, DADA2, and PICRUSt2 with multi-step quality control, adding contamination-filtering and functional-prediction modules.
Result
Delivered a reproducible, higher-resolution microbiome profiling workflow with improved analysis efficiency, completed while serving in Peru’s rural medical service — demonstrating independent problem-solving in a low-resource environment.
